I have just fitted Clip-on's on my 550 cafe bike.. but the original master cylinder is now too big and too close to everything.
is there any cheap master cylinder from a another "commom" bike with a compact master cylinder that will fit without problems..? i'm running twin discs, but that makes it more easy..?

newer heard of the twin disc as standard to the later 550's. i'm already using the GT750 master cylinder, but it's too big. i believe the GS master would be the same size..

A GS-series master cylinder might work if the brake line attaches to the front rather than side.
Pic showing the line attachment:
Another pic of bike showing double disk brake:
Suzuki did parts bin engineering back then. Wouldn't matter if the bike is a GS550 or GS1100.
Master cylinder would need to be for a double disk brake.
There are some cheap new master cylinders on eBay - don't know if they are for single or double disk brakes.
Here is one with a 14mm piston bore:

my colleague has one left from a '86 GS650 Katana, we will try to see how it fits. I also cheked the suzuki SV650N master cylinder, this should also be alot smaller than the GT unit
thanks

i went with a 04 gsxr750 master. nissin. it allows you to run an external reservoir. i have a mini one on mine to keep it looking clean and simple. however you can use anything your imagination can come up with. it offers plenty of stopping power which is nice
