There is a brass nipple between the transmission fill cap and the oil pump (red arrow).
What is supposed to go on there?
I don't remember taking anything off when I took the bike apart.
I'm guessing maybe a breather hose as the trans case is closed?

That's the trans breather. Nothing goes on it. It will be covered by the oil pump cover.
