Got my bike registered, running, and the rear tire fixed. Carbs have been cleaned to death, all passages blown out and cleaned (removed carb and cleaned it about 4 times now!). Tank cleaned and petcock clean, rebuilt. Points cleaned and adjusted to .014. I also checked the timing with my timing light. The marks on the propeller line up with the mark in the middle of the viewing hole for each cylinder when running. The carbs are adjusted so that they all open up exactly the same (used the straw method to confirm opening), and the screws are adjusted out 1 1/4 turns. Spark plugs replaced.
Bike is running much better but still not perfect. I'm still thinking about replacing the points and condenser but mine are working. It seems like the middle and right cylinder are stronger than the left cylinder. The compression is decent, approx 120 for all cylinders. One thing I am going to do is replace the spark plug boots with modern non-resistor style boots since I'm running resistor spark plugs (BR8ES which I don't feel like replacing since I just bought them).
OH yeah, one more question, do these 2 strokes use reeds in the intakes?

No. They use piston port induction. Yamaha used reeds. Don't now about Kawasaki.OH yeah, one more question, do these 2 strokes use reeds in the intakes?

As for fine tuning, you are currently running twice the resistance in the circuit with both resistor caps and resistor plugs. The next thought on that line, whatever resistance you are running on the high tension side of the coils is 100% more than the factory designed the bikes for. OEM recommendations for the 550 are (NGK equivalent) are B8ES or B9ES...in other words, no resistor plugs or caps.
If you have any weakness in your ignition system (it's sounding like you might have a weak coil if you are getting good spark at all the points), the resistor caps and/or plugs might be part of your problem. If you don't run resistor plugs or caps, the only downside is you might cause some interference on a close by radio.

Well in regards to the resistor plugs/caps/wires, I went and replaced the wires and boots on my bike.
I took the coils off. Popped the glue holding the old wires in place and the wires then slid out with no problem. I had a set of 7mm wires that were new that I never used. Measured them out and cut them to length and put them into the coils. I then used a hot glue gun to seal the coil hole where the wire is.
The bike is running better. Doesn't seem to miss so much anymore and actually has power.
